> Abstract:
> NGS revolution in sequencing of plant and animal genomes mounted an unprecedented time pressure on genome annotation teams struggling to produce consistent and accurate interpretation of biological "Big Data" streaming from both DNA and RNA levels (RNA-seq). Gene finding plays a fundamental role in bioinformatics. Characterization of protein function, manufacturing DNA microarrays, reconstruction of cellular networks rely on genes and proteins identified by gene finding algorithms. In the talk I will focus on machine learning methods we have recently developed for gene finding in novel eukaryotic genomes. These methods make shortcuts in the pipeline of sequence analysis and interpretation as they do not require accumulation of experimental and/or expert knowledge on the novel genomic data (such as construction of training sets of reliably annotated sequences needed to estimate algorithm parameters). The algorithms have already been used to annotate a number of genomes of fun gal species as well as plant species, such as cucumber, peach, sweet orange and strawberry.
