Title: Optimal sequence reconstruction in sequencing-by-hybridization

Abstract: This lecture discusses recent combinatorial advances in 
sequencing by hybridization on a micro-array.  These new insights have 
given new vitality to this approach to {\em de novo} DNA sequencing, which 
has the potential of becoming the future sequencing standard in biology and 
medicine.  The main features of the novel approach are that the adoption of 
"Gapped" probing patterns is crucial to the effective extraction of 
information from the hybridization experiment, and that gaps should be 
realized with universal bases in order to maintain adequate detection of 
hybridization.  Probe structure, algorithm design, the narrowing of the gap 
between feasible and optimal, as well as the challenges posed by 
biochemical difficulties and non-randomness of natural sequences, are 
analyzed in some detail.
